Has anyone figured out how to install the DarkXL for the GOG version of Dark Forces? I recently purchased it here and was hoping to get it to run. I tried using the Steam setup guide, but the folders are organized differently.
a step-by-step guide would be great, if possible.

If you are in no particular hurry, you should wait for the new version of XLEngine before playing with DarkXL. The new version should come out any day now unless something dramatic happens. You can stay up to date with XLEngine progress at http://xlengine.com/

I can confirm that DarkXL works great with the GOG version of Dark Forces! I was playing it yesterday, and having a blast with it. Here's what I did:
1. Download and install XL Engine.
2. Open the XL Engine launcher. Click the Dark Forces icon on the bar on the left.
3. Point it to your Dark Forces directory.*
4. Click Play. This launches DarkXL.
*The first few times I ran DarkXL, all I got was an unresponsive white screen. I then copied my Dark Forces installation somewhere else on my hard drive, pointed DarkXL to that, and it worked. My guess is the path was too long, so if you can't get it to work, maybe try that.
For what it's worth, there does not seem to be anything unusual about the GOG version of the game. As far as I can tell, it's basically the contents of the DARK directory on the original CD, along with a pre-configured version of DOSBOX for launching the game. So, in theory, anything that requires a copy of the game should work with the GOG version.

I tried all of this, but the game crashes shortly after that, the game crashes

For those of you (like me) who had to look around for a place to download XL Engine, there's an Internet Archive page (archive.org/details/XLEngineRelease02 (sorry, I can't post links)) that looks like the best place to download it at the moment. The xlengine.com website appears to be down and has been for the last few days (at least; it seems like the project hasn't been worked on in a while).

STEAM VERSION
Download my ‘JKSteamFix.zip’. This contains the original unpatched 1.0 EXE needed for modding, as well as an edited file needed to bypass the original EXE’s CD check. All the CD fixes I found either required using disc images or only worked until the game expected a disc swap, so I made my own.
Extract the contents of this zip file into your 'C:Program Files (x86)Steamsteamappscommonstar wars jedi knight' folder. This will overwrite 2 files.
Download & Install
The latest unofficial fan patch (JKUnofficialPatch_2008-01-16.zip as of the time of writing). Extract contents to your Steam Jedi Knight folder like you did above, double check to make sure the file 'JK.EXE' is NOT set to 'Read-Only', then right-click on “patcher.bat” and select 'Run as Administrator' (Vista/Win7 only).
The ddraw fix to allow 3D acceleration/fix graphical errors on modern cards. (ddraw_(hack_viewport3_clear2).zip). Again, extract the DLL to your Steam Jedi Knight folder.
The HD models pack, which makes the game look MUCH MUCH better by updating character, NPC, enemy, weapon, and pickup models. (JK_Enhanced.zip at the time of writing). Just extract the zip to your Steam Jedi Knight folder, again.
The high-res texture pack, that makes the textures look much sharper. (JKR.zip, version 0.4 at the time of writing). Extract to your Steam Jedi Knight Folder again, and then copy the extracted “JKR.gob” file to the folder named “JKE” in your Steam Jedi Knight folder.
Final Steps (Almost Done!)
Go to your Steam games list, find Star Wars Jedi Knight: Dark Forces II, right click it, select Properties, then click on ‘Set Launch Options’, and enter this (without the quotes) into the textbox: “–path JKE -windowgui”
Start the game from Steam normally, and when you get to the menu, go to the graphics options and make sure ‘Enable 3D acceleration’ is checked, and select your appropriate resolution from the list.
Play the game. Don’t forget to adjust the mouse controls, disable mouse invert, and to set X/Y acceleration to the same speed; they’re a bit wonky by default.
NOTE: If you do a ‘Verify Game Cache’ on the game after installing these mods, Steam will redownload its own EXE, which will break the game again. If that happens, go through steps 1-3 again.
ORIGINAL RETAIL VERSION
Follow the guide HERE to install JK completely to your hard drive. The only thing I would recommend is that instead of installing to Program Files or Program Files (x86) you install to 'C:games'. Make sure you also install the ‘3D Acceleration fix’ it mentions, this is the same fix I mentioned in the Steam instructions.
Download my ‘JKCDFix.zip'. This is like the one for the Steam version, but it only contains a file to bypass the original EXE’s CD check, so you can run the entire game, movies and all, from your HDD. All the CD fixes I found either required using disc images or only worked until the game expected a disc swap, so I made my own. (No music though, unless you put the CD in the drive while playing, due to the game’s use of CD-audio tracks for music playback. But it will run fine without it.)
Extract the contents of this zip file into your Jedi Knight install folder (The folder where you put all the stuff in Step 1 above). This will overwrite 1 file.

Play the game using the shortcut you just created, which you can copy to your desktop or Start menu if you so desire. Don’t start the game without using the shortcut or the textures and models will not work correctly, among other things. Don’t forget to adjust the mouse controls, disable mouse invert, and to set X/Y acceleration to the same speed; they’re a bit wonky by default.
